Hi I applied for an AFP check before lodging by 485 visa but due to their website having issues I didn't receive any reference numbers or any emails. I contacted them and they told me to wait 5 business days . I received the confirmation email today but it's showing the Date of check and Date of issues as of today. This will surely get my visa refused as its 7 days later than my visa lodge date. What can I do now ?

Collect your evidece of having applied to the AFP and prepare to lodge a AAT review application.

Maybe you can present them a screenshot of the credit card payment? Anything at all to prove that you applied before the date of lodgement.
