Congrats on the beginning of your partner visa application. Tbh with the current processing times and such decision ready applications do not really speed up your application process however that is your own preference. I applied on the 3rd of July 2014 and got my 820 grant on the 1st this month. I did not provide my health check up till my case officer asked for it a month ago. Tho i had provided my police checks upon application and they expired and i was lucky my case officer never asked for new ones.
With online applications there's categories for everything hence once you have uploaded them your case officer can see them hence no need for a table of contents and cover letter type thing unlike paper applications. Good luck
