I'm not an expert or RMA but my instinct would be to say no you were not refused and then put in an explanatory note on the last page where you can add additional information, you could explain you were initially refused but granted the visa after appeal to MRT. That way you are covering all bases.

You could also say "yes" and then put the same explanatory note.
