Do I search for stage 2 and then send it all or do I press send as I finish each stage?
I think you're confused. You won't be completing the Stage 2 (PR 100) application until 2 years from the time you applied for your 309 (Stage 1).

Unless you've been with your partner in a de facto relationship or married for 3 years or longer (or 2 years or longer if you have a child together). Then as long as you provide adequate evidence of that, you will likely bypass Stage 2 altogether.

Yes, we have been married for 2.5 years with a 2 year old baby.

Not sure what you mean by finished stage 1. Does that mean you have the visa or finished applying?

Stage 1 is completing the 309/100 app online (which is the 47SP) and paying then uploading evidence and the sponsor doing their part. Stage 2 is done two years after applying and is the 100 eligibility.

If you've only made the initial application for the 309/100 and you're asking how to skip to PR because your relationship is longer than 2 years with a child of the relationship, it doesn't work that way. You apply for the 309/100 as normal and wait the normal wait times for the 309 processing. A CO will get to your app whenever s/he does and decide whether to grant you the 309 and 100 at the same time, effectively waiving the 2 year waiting period for 100 eligibility due to long term relationship. Note that you should be supplying enough evidence of the length of your relationship and that it is still at the discretion of the CO whether to grant it or not.

If that's not what you're referring to, then you need to try and be more specific as we don't understand your questions.

@Skybluebrewer Thank-you. I didn't know how it worked online and found it difficult to explain myself. Yes I should have explained that it is online.

When you say the sponsor has to do their part are you referring to filling out for 40SP?

Create an account in immi, create an app for stage 1 309/100. When you finish it, you pay to submit and then can access the upload screen for documentation. Also after the app is paid, the sponsor can create a new app in immi (sponsorship for partner visa) and fill out the form using your TRN to link to your app.

Yes, your online app is the 47SP and the sponsor online app is the 40SP.

You do not do the Stage 2 part until two years have passed since Stage 1, regardless of if you meet long term relationship criteria.
