If my partner is here in Australia on a tourist visa and we apply for a De Facto Partner Visa while she is here and our relationship becomes a 3-year long-term relationship during her visa period, will Immigration address that automatically or do we need to apply differently than for a shorter de facto period?

It's an at time of application requirement. You need to have been de facto/married for three years or more at time of application (and prove it with evidence), or two years or more if there's a child of the relationship (already born), to be considered. Time after applying doesn't count towards that.

There's no difference in visa applications for length of relationship; it's the same visa.

Thank you, that's what I wanted to know. I will assume that the application will be assessed and if successful the visa will granted in less time than the 2 years necessary for shorter term relationships.
