If my wife is here on multiple entry tourist visa and while she is here she gets notification that she needs to leave Australia to finalise her 309. When she leaves Australia my understanding is her tourist visa is still active as it is a multiple entry visa.

Next time she enters how would we know she entered Aust on 309 visa and not on the 600 visa?

Her visitor visa ceases when the 309 is granted. You can check this using VEVO.
