Hi,
My boyfriend and I have been long distance relationship for a year. I live in Cairns. We are planning to get married end of this year. He is in Hong Kong. He is I.T programmer.
Should he apply spouse visa or skill migration visa?

If he qualifies for a skilled visa, that is probably the faster and cheaper option.

A partner visa needs proof of a committed relationship, preferably with 12 months living together, as the easy way to prove it. Actually being married is not as important as some people think.

It also costs twice as much as a skilled visa.

If you have the skilled visa option it will be cheaper and faster. That is the much preferred option.
