With the recent changes in visa processing:
1. Is TRN generated after submitting 47SP and payment receipt OR after submitting sponsor documents along with his police clearance?
2. We are waiting for my sponsors PCC to come through which might take another 30 days. Do we wait for it to come through OR start the application with the PCC application receipt?

Not sure what changes you are referring to.

The TRN is generated as soon as you start the online visa application.

You can't get past the first couple of the sponsor application until the partner visa has been validly lodged and paid for.

You can currently still attach paper form 40 SP for the sponsor instead.

PCC from the sponsor was not required earlier. I've been reading lately of how the application only becomes valid once the sponsor PCC is uploaded.
My fiance's PCC might take time, however we really want to launch it by this month end.
Can we proceed with paying and launching the application - upload the sponsor PCC once it comes by?

Can you refer to the relevant legislation? As far as I know there is currently no such requirement in schedule one of the Migration Regulations
