What did you use for your visa?

I am would assume that they would accept the same. A passport might carry more weight for that.

If you used your passport for your PR visa, then why not use your passport for your citizenship application?

A citizenship application would not be invalid for lack of a birth certificate.
The information from their 'help'l ines cannot be relied upon.
