I have gone through a similar situation, however i got a multiple entry...have reapplied for a visitor visa since June 2019...but didint get it till date.

They asked me to go out of the country for them to finalise the outcome of the tourist visa, so i am going outside mid jan till mid feb. Will tell u about the outcome

I have applied for my 309 may 2019 too....no sign of CO. Dont worry be positive...we will all get it

So i suggest that you do apply for a visitor visa however mention that she applied for a 309 and needs to be with her husband on a family stream..that's what i did.
Thanks a lot hope the same its been a long and painful wait...
My wife applied for a tourist visa while waiting for 309. She called IMMI to ask if she needs to notify them prior to applying. They said not required. She got the visitor visa and week later she received the 309.

Immigration staff know about all your visa applications, whether you notify them or not

I did get emails regarding Biometrics and Health Checks instantly when I lodged the visa. I am in the process or organising those for my partner.

Once that is complete, it should make the full documentation complete.

There is a checkbox "I confirm I have provided information as requested" which I believe should be clicked when I have provided all documents. That probably marks the application as complete and then gets in the queue to be allocated to the case office.

I am not sure if I can still upload any more documents after I click the checkbox "I confirm I have provided information as requested". Say I visited my partner overseas and I want to upload tickets / recent photographs of being together, not sure if I can still upload them through immi account.
Yes you can upload more documents after you submit.

We had no contact, until 3 days before the visa grant. They required a police clearance for me for a period I was in a country for more than 12 months (at the time of application, I hadn't been in that country for only 7 months). Once I supplied the police clearance, the visa was granted a day later. No other contact whatsoever.
How long did the grant take from application?

We went via an agent for our 309/100 application. Paid our fee ($2200) to engage them, we are now coming to the 100 stage and we have been told that they will charge another $1100 to complete that part (or we can set up an Immi and complete ourselves).

Their terms are pretty ambiguous tbh, they simply mention "fee for the application" and I have been told that they treat the 309 and 100 as separate applications however we never were told that the 2 stages would be treated as 2 apps from their end.

Has anyone else experienced this? If we have to pay, I guess shame on us for not asking to clarify but at the time we were under the impression it was for both parts seeing as it is really only 1 application with 2 parts, not 2 separate apps. Im confident enough that I could complete the 100 submission myself but guess my confusion is also around the breakdown of fees. eg. Why the $2200 for the 1st part and $1100 for the 2nd?

Lesson learnt for the future perhaps!
As you said yourself, Yes! should've cleared on the first go.
On the other hand if you think there is no complication then you should try it yourself. its not that hard especially if there are no complications at all
